Fluxbox is one of those things where you edit menus by hand (well... using a text editor)
I don't have it at my fingertips, but there is an "edit menu" type thing in "System Menu" you should find your entry there.
(and remove multiple entries) You'll also see that submenus are actually more text files to edit...
Once you see the pattern, you'll never not see it;)
For me I spend 99.9% of the my time in gnome or kde. I use fluxbox (it is beautiful) on my low end mac mini. Just to save cpu/video to run my xp vm and banshee.
