You don't happen to have ccsm enabled do you?
Compiz Configuration and Settings Manager
It's known to have side effects like you describe at the end of your post.
If so either uninstall it or follow the advice in here

(and I still can't make sense of the initial post in there )

I am spoiled by the Mint menu and the single panel. Thanks to the Mint menu I do not need a single icon on my desktop! The software portal makes things quick and easy. I can have a real root account in a couple of mouse clicks thanks to the mint assistant! I like having a choice!
The artwork is second to none! In my opinion other distro's have a log way to go to catch up with Mint in artwork and consistency. The community gets involved so there is a very large selection in the way of art. The community is helpful and pleasant.
The best thing of all about LinuxMint is that the Lead Developer actively participates in the forum. You can actually voice concerns or ideas and know that someone at least looked at them. LinuxMint and PCLinux are the best examples of good communication on the planet. Any Developer that goes the extra mile like this deserves respect.
Believe it or not, I have LinuxMint 4.0 installed and as far as I can tell it is bug free. Do you have all of the updates installed?
