That seems to be your problem. Install sdparm "sudo apt-get install sdparm". After installing run the following command and change the "sdx" to the name assigned to your drive, sda, sdb, etc. This will keep the drive from going to sleep and killing the USB connections.
sudo sdparm --clear STANDBY -6 /dev/sdx
