Have you checked in System > Mouse Preferences > Touchpad to see if "Disable touchpad while typing" is checked?

I think I see this only in java programs. If I press a key the Pointer will freeze on the touchpad. This doesn't happen while using a usb mouse. Unchecking "Disable touchpad while typing" didn't change anything.

In my case, I had the mouseemu package installed, which was overriding the xinput settings for my Bluetooth mouse. Uninstalling mouseemu solved the problem for me.
