that's one of the problems of mintupdate (and i only realise that a few days ago) it prompts to install and upgrade even if the update process had errors refreshing the repos (something that apt doesn't).
right now you can't really tell if it's safe to reboot or not, it depends of the pkgs that were updated, the ones that were left behind, in what situation exactly is your upgrade process. it can be safe or not.
the best approach is always to upgrade only when you have a clean update.
