If I am running a VPN on my host OS (LMDE) that tunnels all application traffic, would that include a VM through VirtualBox?

I believe so, yes. After all, the VM is using the host's internet connection, so if the host is routing traffic through a VPN, then that would include the VM.
Of course, if you really want to make sure, boot up the VPN and check its IP on the web, with and/or without the VPN active.
