I can change all of the MATE user interface colours in any given theme using System/Preferences/Appearance/Theme/Customise/Colours. However, none of the available settings has any impact on application toolbars, such as in Caja. This means you can create a user interface colour scheme very much to your choice apart from the toolbars which are always grey.
Does anybody know how to change the toolbar colour?
I am using Mint 17.1 MATE. All recommended updates installed up to 14th June 2015.

In cinnamon, some colors don't take effect until you restart the machine. Have you tried a reboot?
