The 'Native' mode stuff is the configuration for how the OS can access / control the SATA drive. You don't want RAID on your system, and I can't see any particular benefit in running AHCI.

As for the boot order of the drives, I can't find anything in the manual either. What happens if you simply set the IDE drive that you have to be a slave? Will it then pick up the SATA drive as the primary disk? Other than that, I'd recommend that you pop along to the forum - http://forum.giga-byte.co.uk/ - and see if someone there can answer the question.
