I installed the Cairo dock but it has a black background.
I went to the Cairo configuration system but could not find a switch to get rid of the black box background.
It also seems to stay on top of other applications when they are launched.
Can someone help to fix these problems or should I be using another version on Linux to use Cairo?

What is your window manager? The black box seems to suggest you might not use compositeness!?
Try to launch cairo-dock with the "-c" or "-o" (if using open-gl) switch and see if that makes a difference.
The visibilty (auto-hide, always on top etc) you can set in the configuration (right-click in the dock -> cairo-dock -> Configure:Category:Behaviour:Visibility).

What version of Mint are you using?
What Graphics system are you using?
When installed there are two options added to the system menu.
You should be able to select (no open GL) option from main system Menu (not cairo menu). THis is for use without composite enabled.
Shut down the (with open GL) you are using first.
