So far as I have noticed, when I try to go to my menu and try to run the System's Software Manager and Tomboy I click on them and they just won't start. The menu would disappear as normal but the applications won't respond--it won't even show the loading icon next to the cursor. What's going on here?

Have you tried running the commands from a terminal?
ie tomboy --search and /usr/lib/linuxmint/mintInstall/frontend.py-If they dont work,then perhaps the error messages may be helpful.
