I too have noticed the startup issue, but it's easily solved by actually using the session manager: Menu > Preferences > Startup Applications and add gnome-do to the list. There are no plugins listed because there are no plugins installed by default, you can get them by installing the gnome-do-plugins package in synaptic, if you're ok with the way it "depends" on evolution for one of the plugins, so that will be installed too.
