Definitely worth investigating is ffmpeg, install it with apt or synaptic and in terminal enter ffmpeg -formats this will list all the formats that it will Decode and Encode and flv is on the list, look at the man page and if you search t'internet there's lots of documentation and examples out there. There are probably a few GUI apps out there which frontend ffmpeg, but if you go for the base product you can't go wrong.

I've always found HandBrakeCLI to be a good program for converting DVDs, DVD folders or videofiles into avi or mp4.
