I did the same step ...
scenario on my PC with Mint 5.0 Main to XFCE CE (with seperated partitions for):
/
/swap
/home
/win (a ntfs partition)
... I formatted the "/" and installed there /replaced it with the xfce. I selected the other partitions to auto-mount without the format flag during install, no need to reconfig any settings ... everything works fine, even the desktop-shortcuts survived.
