FF3 will adopt the your theme as its appearance, so I'd just right-click the desktop, go to Change Desktop Background and then select the Themes tab. From there, you can adjust your exist theme. You can also go to gnome-look.org and download other themes, and adjust the color scheme of them as you please. I don't think I've ever used a theme completely out of the box; I always change them.

For what you specifcally want to do, once you right-click the desktop, go to Change Desktop Background, and hit the Themes tab, hit Customize and select the Colors tab. You can change the color of Input Box (i.e., search engine fields) there.

Perhaps, rather than fiddle with your overall theme, you could try going to the Firefox add-ons page ( Tools - Add0ns - Get Addons ) and download a Firefox theme that was consistent with your overall theme but gave you what you want inside Firefox? Just a thought.
