College Campus blocks P2P programs (running or not)

I understand the idea of college networks wishing to reduce the amount of illegal content downloaded in it's midst. Previously, the internet shuts down for half an hour on the specific computer if one is to try and upload a torrent on a P2P program. Now they have taken it a step further. They will search your computer to see if it has a P2P program, running or not, and if they find one, you get shut down for half an hour. The implications are obnoxious and seemingly outrageous. Linux came with Transmission pre-installed and I couldn't figure out why the internet kept dropping out. Furthermore, I might use my laptop elsewhere to download legal content, like programs or other distros to toy with, but i have to reinstall a P2P program every time. I think what bothers me most is that those who run the network actively use their powers to search within my computer on a regular basis. What prevents them from doing other things when bosses are looking the other way. I do not like the implication of this at all. Someone please talk sense into me or give me an idea of how to handle this.

And just how do they do this? If you mean by physically sitting at it then they must have your permission, if remotely you must have given them access in some way.
