I set this setting on from "Startup applications > Options" ON but after than I unchecked it again but still Mint is remembering my last session programs and opens them. Is there any deep way to resolve it?

There was a bug like this in Gnome 2 that is also in Mate. Maybe it is in Gnome 3 too?
As you turn the 'Automatically remember running applications...' off the system remembers the last session so you need to...
1. turn the option on again.
2. close all open windows.
3. turn it off again and now it should work.
