Andy,
Have you rebooted yet? I know I keep my mintUpdate applet turned off all the time, but it will show back up after a reboot. That might help in your situation, but not sure. It depends on what made it vanish in the first place. Good luck.

Have you verified that it is Mint Update is set to startup in sessions?

So mintUpdate works, and you can add an icon per this post:
So if you have the shield in the tray and you open MintUpdate, and select preferences and then icons what icons are displayed? If its the shield can you change the icon to what is located at: /usr/lib/linuxmint/mintUpdate/icons?It's not available in the "add to panel ..." window, and dropping MintUpdate from the menu onto the panel adds the shield icon. Update still works fine, but I'd like the visual warning of available downloads.

Have you removed notification area from panel?

Have you any other icons on the panel? Network icon, battery etc?

Right click on panel, select add to panel and find Notification area on the list...
