I have a similar issue if I use both my external monitor (2560x1080) and laptop monitor (3840x2160). My workaround has been to lower the resolution on the HiDPI monitor to 1920x1080, which -- for me -- scales everything on the HiDPI monitor to match the external monitor. When using an external monitor with my laptop, I keep the laptop display "turned off" (there is a switch in display preferences). This seems to keep applications from popping up on the laptop monitor for me.
