The procedure is to backup your user data (seems to be not relevant in your case) and install new.

But before you do this, the disk error problem must get solved. This deserves a new topic.

It gives you a problem already now. You did not answer, if this is an encrypted system.

Besides that: Is this a 100 GB drive or are there also other partitions on the drive (for Windows)?

On the long run we must change the partition sizes.

LM 21.1.can be mandatory for new hardware, but this has nothing to do with the Mint specific software. But near to sure this is not the case for the OP, otherwise he would not had put his question. So what leaves are the Mint specific regressions.

You wrote, that you do weekly Timeshift snapshots. So restore the system to a state, where Synaptic worked.

You did for sure not upgrade from Cinnamon to Vanessa. Cinnamon is the desktop and also with Vanessa you have Cinnamon after the upgrade. Grub shows you something like Mint XY Cinnamon, where XY gets replaced by the Mint version number, 21 for Vanessa, 20.3 for the old system. So look again and look...
