I believe that almost before you start the mint upgrade path it asks you to create a Timeshift snapshot.
That is your path back to Mint 20.3 if difficulties are encountered.
Just run the snapshot and you will be back where you were before you started.

Yes, your edition of Software Manager in LMDE is not acting as it should.
You might want to raise a new topic about that (rather than continuing on emeryalan's thread).
My first suggestion, though, would be to create a couple of new users and see if they are playing up as well..

The safest way to remove a device after an unmount is to put

sync
into a terminal.
Once the terminal returns to the command prompt then it is safe to physically remove the drive.
