It turns out that my concerns were greatly exaggerated. After completing the build with all parts mounted it booted up the old SATA III boot drive. It works just as in the old machine. The drive that I wish to disable from booting and keep the data intact has the following specs.
GUID partitioning table
EFI System
With three partitions
Boot FAT(32-bit version)

The names of the devices don't really matter that much. This my first experience with a NVMe drive and I didn't know that the naming scheme is nvme0n1, nvme1n1 etc. I'm used to sda being the boot device and the other installed devices follow in alphabetical order.
