Ahhh....that explains why it's working from Live vs. installed. I was thinking ANOTHER kernel 24 bug, but glad it was simple to get working again.

So, does that fix also make the hub(s) work when connected?

Can you provide links or reference to the hubs you've tried? I see you do have the standard USB 3.x 20-pin connector on your MB. A product ID of 32771 is a head scratcher, unless that is decimal. Normally, USB product ID (and Vendor ID) is 16-bit expressed in four digit Hex (0000 - FFFF). Device a36d, I believe is the USB 3.x Controller. I'm not seeing any USB 2.0 controller in the list. Motherboard 20-pin is normally for USB 3.x. Any chance USB is disabled in BIOS? The first case, where the VGA was active but not connected, I'm guessing you returned the Laptop from Sleep or Hibernate when the VGA was present before it went into sleep or hibernate state. It might help to run inxi -Fxz again from the working HD system to compare with the SSD install. I'm guessing your monitor is connected to the add-on nVidia GeForce GTX 750 Ti, and not the integrated Intel GPU. Different Kernel and/or not installing the nVidia driver from Driver Manager are possible...

The reason is the lower Mesa version which prioritized an installed intel driver. As the driver description however states, it's discouraged to use it and removing it will make the server use modesetting instead. Interesting that the modesetting driver is still loaded and the Intel driver didn't load. Nah, that's working correctly, the old intel driver is only for ancient hardware. Agree somewhat....but, why did it load in my linked example? I'm just curious if there is a tie to Kernel or some other update ...
