I am not sure if this solution will help on your system, but I installed lxrandr to Linux Mint 18.1 Cinnamon; it also worked on LM 18 Cinnamon previously and on Elementary Loki. I did so because I found the process simpler, besides that it works every time. Good luck.
I haven't been able to figure it out, either, but I've wondered if it's an issue coming with the 16.04 Ubuntu base. The reason I say that is that it happens on three different systems I have, all of which are Ubuntu-based: LM 18.1 Cinnamon; Peppermint 7; Elementary Loki. It's not happening so often ...
