I can confirm that with BOINC, hitting the 'x' reduces to both panel and system tray on Mint 18.1, Cinnamon 3.2.7, and Thunderbird with FireTray only shows system tray (as expected), at least on my machine. I have the addon for Thunderbird, if I minimize I get both, if I click the 'x' in the top right corner that would normally kill the program, it will then just show up in the applet tray, and clicking it will bring Thunderbird back up. yes that is the expected behavior. in previous versions of ubunt...

Thunderbird has no build-in function for minimizing to the tray, but you can add an extension.
