go in BIOS and look for USB always on charge (might be worded slightly differently). This allows external devices to be charged from the laptop USB port with a power symbol when the laptop is shutdown. It can draw power regardless of whether a device is plugged in or not and would account for the 5%...

Yep you can only run it with nouveau on LMDE5. Buster itself is LTS status and supported until June 30th, 2024. Are you sure you're talking about ATX? I may be out of the loop, but my modern-but-old ATX board (ASUS Z97-K) has something like 6 PCI/PCI-E ports. Unless you're referring to specifically PCI-E. i guess the basic question is, do I remove all current partitions and then just format the whole thing as ext4 ? you could indeed do that, delete the partitions one by one use GParted rather than creating a new partition table. then add an ext4 partition in the now empty drive space. flatpaks don't always have permissions outside the sandboxed environment they are meant to run in.

try installing the packages from the normal repositories instead of flatpak.

for example - sudo apt install gpick
