Well, that's puzzling. You have something like 18 GB in system files (29 total, less 11 in /home). That should not blowup the Timeshift archive unless you have a look-back much greater than one month.* Are you including /home in snapshots? The problem is, uninstalling Grub Customizer doesn't undo all the changes it made when installed. At this point, the only way to do that might be to purge-and-reinstall Grub, which is not a trivial undertaking. See tutorial. Alternatively, live with things as they are. Your choice.

In my understanding, forcefsck doesn't work with systemd. Instead, do a manual check from live session. I agree with what others have said. In the same vein, assuming the system is working well now, there is no reason to worry about the old snapshots. Would help if you mentioned which version of Mint and which desktop. Although, frankly, I think it's probably something you've installed. Every current version of Mint, Ubuntu and Debian I've checked uses Document Viewer for PDFs.

I'd be astonished if the folders were deleted. You shouldn't need the bookmarks to find them, though. Should show up if you click Documents in the navigation pane. What you should do is solve the problem. Perhaps your system partition is too small. Perhaps you modified Timeshift settings (e.g., to include data files in snapshot) (not a good idea) and that's what filling the space. Perhaps you have a runaway log problem.
