It's a graphical application. If you start it with sudo, you may cause permission problems (files that the application has written to, are now owned by root, not by you). http://liquorix.net/ is a Debian repository right? It's a Debian Sid repository, so things will typically expect more recent package versions then you'd find in Jessie (on which LMDE2 is based). Sid is the current Debian "unstable" release. Most liquorix packages will work without a hitch...

I was rather surprised to see that the "Open as administrator" option in Caja will open up a privileged Nautilus instance. It doesn't bother me that much... but is it not supposed to open up another instance of Caja? Is this the default behavior everyone is seeing or is my system acting up...
