Found two solutions but neither involve init.d. Came across a different command to load Plex and tried it in rc.local and a cron job. The default startup apps are in .desktop files in /etc/xdg/autostart/ dir. If you uncheck or edit some of them via m-s-p UI, the modified files are copied to ~/.config/autostart/ dir (and mate-session-manager will take that into account when starting). It looks like a hardware (HDD) failure. Probably either the HDD PATA/SATA embedded controller (circuit board), the power adapter or USB interface of the external box or some cabling disorded are causing those disconnect/reconnect operations. I get this same error after the ipod has been mounted. Then if the ipod is connected multiple times this message is displayed multiple times as seperate messages. I want to suppress it as it is extremely annoying!

"Animation Addons" is not in CCSM for some reason. I've installed everything I need for Compiz to run and works fine, but those extra effects are missing. Not sure why, any ideas? Running Linux Mint XFCE 13.
