You probably lost the window list in the panel. Try adding it back by right-clicking the panel and choosing whatever it's called in MATE - possibly "add applet" or "add element" or some such.

I've had a crashing Xubuntu live CD that I only got running by adding the boot parameter "nomodeset" and, I believe, "noapic" (on a laptop). You can add those in GRUB.
