OK - If you don't want to mess directly with SystemD (I don't blame you)...

Note that /sbin/shutdown is a symbolic link to /bin/systemctl (/bin/systemctl is Systemd)
So it would be just conceivably possible to interfere horribly with the shutdown command.

Definitely NOT recommended, though!

What does sda4 contain - is it /, /home, swap etc?

Are you using MBR or GPT?

Does GRUB address your partitions using UUID (mine does).
Resizing your disk partitions will change UUID values.

But the fact remains that the Busterised LMDE4 is only for test machines. I've not received any updates or security fixes for my stable LMDE3 for sometime. My LMDE3 system partition uses 9.20GB and I've loaded a lot more than the minimum over the years. I only keep the most recent two kernels installed. Timeshift stuff is kept elsewhere (it uses 17GB). You may have problems if you install several "flatpak" style applications - each one will drag in all...

Ignore the dmraid not found in modules.dep...
It refers to a list of drivers etc supplied with the kernel in /lib/modules/4.9.0-11-amd64/modules.dep
So it will change with every kernel update.

If you can boot via GRUB, you should certainly be able to boot from DVD/USB, assuming your boot order is listed correctly in your BIOS.
Once you can do this, you could boot from any convenient Linux distro and run gparted to resize any partitions that are the wrong size.

Deleting the files instead of the package is the wrong thing to do. Removal of the package via apt or apt-get is the proper way. Does locate -i gnome-media return any results?

Did you remove gnome-media using either apt or apt-get?
Does dpkg-query -L gnome-media produce any output?

If the above doesn't produce any output and provided you have a data backup I'd be inclined to ignore the error and proceed.

LMDE works out of the box for me. Most logs in /var/log can be read with the default text editor ( xed ) as read-only files by any user, but any editor would do.
