Easy, only install lvl 1&2 updates, or even none at all. The Preferences in mintUpdate give more information about the levels.

According to http://packages.medibuntu.org/karmic/skype.html the repo does have an amd64 build. Make sure you've enabled the medibuntu repo in Software Sources and refreshed the package list.
