Have you considered Xournal? It is in the repositories. Xournal allows for annotation of PDF files. Robin had an excellent tutorial on it at one time, but he deleted all of those, sadly. I had not heard of it before he told me about it. I have used Xournal to annotate PDFs before, so I know it works...
