If one wants to see drive letters for their partitions I don't see why it can't be setup that way. When your setting up the system you will have / and /home but if one wants to see drive letters after the necessary / & /home just create more partitions and call them D,E,F ect. If I'm reading your steps correct I can assume if it isn't included in my timeshift snapshots then on a restore without the flatpaks it would break anything I have installed with flatpaks.
I guess that answers the original question also.
