Since it appears to not be a big issue to shuffle drives around my suggestion is to put the win 7 drive in the caddy and the Mint drive in sda. If I'm reading your steps correct I can assume if it isn't included in my timeshift snapshots then on a restore without the flatpaks it would break anything I have installed with flatpaks.
I guess that answers the original question also.

Mine messed up also , I use a profile off of my ssd. I ended up just creating a new profile and copied select files to it to get it back to working.
about:profiles just in case you didn't know.

In a quest to reduce the size of the system snapshots with timeshift I can reduce it quite a bit by excluding /var/lib/flatpak/. My question is when a restore is done will excluding this cause any problems?

I think number 2: is the option to go with and here's my thoughts on this. As athi stated on #2 option is that would make it bootable and boot win7. Once you have the ISO image on your pc you can have vbox start from that iso image.

So my suggestion is to do an install as athi suggested and if it still doesn't work then you "may" have my same problem

bios.png as you can see in the image my ssd is seen as an ODD ( optical disk) and because of the bios seeing it as this I had to install the bootloader on the Toshiba HDD so it would boot, I stll have the / & /home on the SSD but it looks at the Toshiba to boot.
