Very strange. As far as I am aware software manager uses the same repositories as synaptic. On my Mate 17.1, using the same repositories, all three packages are in synaptic
Have you tried reloading synaptic?

You can see the details of what is on the panel by opening DconfEditor in the menu, then select Org, Mate, Panel and finally Objects.

Also go to your var/log directory check how many copies of the kern.log and syslog are stored and remove all but the last four.

You should have a file logrotate.conf in your file system, if you enter the following in a terminal sudo gedit /etc/logrotate.conf you should see the entry rotate 4 which means keep only the last four log files. Yes I have tried this on another distro and it does not work. However if you want to move items from the menu to the desktop you can left click the item and drag it to the desktop.

Not sure that you can run libre-office base as a standalone item. Try deleting what you have installed , then install the libreoffice package either from synaptic or the software manager.

Right click the panel and select properties, reducing the height of the panel automatically reduces the size if the icons.

Do you need to add anything. In Mint 17.1 it is in synaptic and is the latest version. Would just re-installing in synaptic do the job?

Right click on the panel, select add to panel, go down to Mintmenu and just add. If it does not put the icon in the correct position simply right click the icon and select move. Flash Player 11.2 is the latest version for Linux. You will not be able to install a later version.
