I just ran that command at terminal, however, this was ran when boot came up fine (i.e. desktop icons were NOT missing). Next time it happens check the contents of ~/.xsession-errors (i.e report the output of cat ~/.xsession-errors ) That might have a clue as to what is going wrong on those rare occasions. Also check system reports for any crash reports with dates that coincide with you not having desktop icons. Than...

You could try resetting the Mate panel. First, take a manual Timeshift snapshot.* Then open Terminal and run mate-panel --reset .
