I have had the same thing happen (sort of). In virtual box this happened out of the blue. MGSE (with 3d acceleration, etc) was fairly fast, and then it slowed down one day. Just gnome-shell/MGSE, not gnome classic or MATE. I have no idea why - IIRC I didn't install anything (besides updates maybe?)....

You can't use compiz with gnome shell. You can use it however with gnome classic (gnome shell fallback). I actually tried to add compiz to startup apps and gnome shell simply didn't start. All I had were desktop icons.

Have you tried booting into the live cd? Mint 12 uses gnome 3 by default, and gnome 3 isn't compatible with compiz (it uses mutter).
