I've never had that utility bork a system yet. It's amazing the cruft you can get rid of, even in a brand new installation.

Install a package called upgrade-system, then run it from a terminal.
It'll ferret out any libraries and dependencies you might have missed. I use it on all new installs and upgrades.

What happened, zerozero? Did the kernel upgrade break X for you? I did it yesterday and came through unscathed. Running nouveau here, no proprietary video drivers.

That's a pretty common issue on the Xfce upgrade to UP5. Nautilus has been installed (along with a lot of other GNOME stuff) and has taken over managing your desktop. If it were me, I'd just go ahead and purge Nautilus, but I think you can restore order by making sure Thunar is listed as the default...

Well-known issue, discussed many times. A quick forum search will yield more than you care to read.
Bottom line is that it's "working as intended", as IBM Lotus support used to say. Click on the icon, put in your password and have it check for updates.
