Menu Items Un-responsive ie system settings

I have:
RELEASE=18.1
CODENAME=serena
EDITION="Cinnamon 64-bit"
DESCRIPTION="Linux Mint 18.1 Serena"
DESKTOP=Gnome
TOOLKIT=GTK
NEW_FEATURES_URL=http://www.linuxmint.com/rel_serena_cin ... atsnew.php
RELEASE_NOTES_URL=http://www.linuxmint.com/rel_serena_cinnamon.php
USER_GUIDE_URL=help:linuxmint
GRUB_TITLE=Linux Mint 18.1 Cinnamon 64-bit

I think the cinnamon version is: 3.2.6 (system info is another one of the items I can't get to)

What happened is I did an
sudo apt-get update
sudo apt-get upgrade

When I re-booted I found I had to turn on rendering to get my desktop back but now some menu items are unresponsive,
meaning when I click on them nothing happens.
Some of them being "system settings", "update manager", "preferences" and others.
However Software Manager and Driver Manager appear to work.
I could not get terminal to work so I use terminator.

Any help you can give me would be greatly appreciated.

Are you really using Gnome3 or still using Cinnamon as your desktop.

I have a hunch - if you run terminal commands what does apt policy virtualbox-guest* return? If it shows any packages are installed run apt purge virtualbox-guest* and reboot.

If there are none of those installed please report the output of cat /var/log/dpkg.log | grep "status installed" to give some clues at what update may have borked your system. What date did you perform the upgrade?
