Monokai GTK Master problem??
I seem to be having a problem with the Monokai GTK Master theme. The "problem" as i see it, is that the theme doesn't seem to be "working" on all of my applications. here are a few screenshots of what im trying to say.

If you mean the 2nd screenshot; Gnome Calculator doesn't have a window titlebar. It has a headerbar and that isn't affected by window border theme.

ah ok, thanks. there are a few applications that are like that, but i cant remember them

Looking at your first screenshot, you only have Monokai-GTK selected for your window borders. Window borders is only that small top bar on top of most windows, where you have the window title, and the 3 small buttons: minimize, maximize, close. That's it, that's all. And that's not even for all windows, as xenopeek was saying.
It would really help if you could tell us where that theme is coming from, but i guess you are talking about https://github.com/mitch-kyle/monokai-gtk. Now, just looking at the directories, this looks like a complete theme: cinnamon, gtk, metacity, etc.
AFAIK, the
Window borders:
Icons:
Controls:
Mouse pointer: mouse pointer
Desktop:
As you can see here, the "Controls" is by far the most important one. That's where you should select this Monokai-GTK. And you will also probably want to select that same theme for the Window borders and Desktop...
