How do you use Vorbis to convert Quake .wav files to .ogg?

The term "Quake .wav files" may need further specification but if they're regular WAV files, after installing the vorbis-tools package, oggenc foo.wav from a terminal prompt would get you a Vorbis-encoded foo.ogg. Try man oggenc for parameter information.
