After upgrading from LMDE2 to LMDE3, I'm shocked the version in /etc/debian_version is reported as 9.3,as the latest stretch is 9.7. There are no new updates to apply and my apt sources is correctly pointing to the correct source.

I guess this is something new with LMDE3. As attached, it seems there is a LMDE3 version which is making it stick to 9.3, but as long as I use this package check, I'll always be able to confirm where my install is.

What does Stretch version 9.3 (or 9.7) actually mean?
Debian is made up of lots of different packages, each with its own version number.
Each time Debian decide they have enough updates/fixes to warrant a new number, they increase it by 0.1
I've had LMDE3 for a few months now and I get a few updates every couple of weeks (some Mint, some Debian).
BTW dpkg -S /etc/debian_version reveals that /etc/debian_version is provided by the package base-files.
The actual version installed is of release 9.9+deb9u7+lmde1
I'm guessing that the lmde1 ought to be lmde3, but the package is updated for Debian 9.7, amended for LMDE's purposes.
base-files provides quite a lot of /etc files - so I'm guessing that the contents of /etc/debian_version are not vitally significant.

I agree. It is not vitally important. I'm used to always checking the /etc/debian_version periodically on my computers and servers to gauge where they are at. It was working properly on LMDE2, as the most previous version I was on before upgrading to LMDE3 was showing 8.11. It isn't a biggie.
