You should not add Ubuntu PPAs to debian-based systems like LMDE5.
They are not generally compatible with Debian.
You can add only third-party "Debian-styled" repos.
In theory, you can open Update Manager, go to "software sources" and manually add the repo you want and the respective authentication key.
Usually, every repo offers specific (command-line) installation instructions.
I think it is better to tell us what repo you want to add and what problem you face in your attempt to do so.

I'd swear flathub repo comes pre-installed in LMDE5.

You just press the "install" button on any app page and select "open with software manager"
Otherwise, you execute the command in the bottom of that page
flatpak install flathub thenameoftheapp

Anyway, to add flathub as a software source, open a terminal and paste
flatpak remote-add flathub https://flathub.org/repo/flathub.flatpakrepo
