I have a startup that switches the Ctrl and Alt keys.
/usr/bin/xmodmap /home/ajax/.Xmodmap
in startup applications.
However it never runs. Now, if I got Settings and select Startup Applications then scroll down to my configured startup and Click the Run Now it works.
I have tried 0 delay to 10sec delay all to no avail.
Anyone have any ideas?

Using Cinnamon?

You don't need xmodmap for this.

Keyboard application > layouts > options > ctrl position
