trouble with opening cys files in cytoscape

Hi
I have installed cytoscape in linux mint13, maya and have two queries.
Firstly, Cytoscape is working well, but is not listed in the list of applications.
So when I try to open .cys file with cytoscpae (it is not in the list), so I cannot open them. (Tell me how to add new application in the list of available applications) (This worked in ubuntu and mac)
Secondly, from within cytoscape, If I want to open .cys file stored at remote location (server) , well the server does not appear in the locations to be searched. (this works on mac) , Could anyone help with this?

Hi again,
Since I did not find any answers I thought to simplify the question.
cytoscape is present in the list of 'other' vategory in the application menu.
How can I make it part of main applications, so it is listed when I use open with for any file?
