This program for windows: http://free-countdown-timer.com/ is really great.

Since I'm deaf the pop-up option is invaluable. Is there anything similar for linux? Everything seems to rely on sound.

I'd really like to find an alternative before I resort to running that in WINE. Online stopwatches aren't that great either - most don't popup and it's yet another browser tab/window to keep open.

Timer apps could run much more unobtrusively.

Which desktop are you using - Cinnamon, MATE, or something else?

If you're using MATE there's a Timer applet you can add to the panel, which can be configured to display a popup notification.
Right-click on the panel, select "Add To Panel", then select the Timer applet and select "Add".

I think there's a similar timer app for Cinnamon.

Searching for 'timer' in Synaptic, I find several timers. One of them will likely do what you need it to do. Looks like there are several timer applets available for the Cinnamon desktop, too. You might be able to run the Windows application you are used to in Wine. (Wine will run some Windows applications, but not all by any means.)
