Why does a window pop up over the file save dialog that is essentially a useless copy of the existing folder contents underneath it? Is there yet a way to disable this, without a rewrite of Nemo?

Almost everybody hates GTK file dialogs, you are not alone.
Not much we can do, Gnome/GTK developers are weird and they make strange unintuitive choices. Due to dissatisfaction with Gnome/GTK, some distro developers rewrite a lot of the code (like Deepin), or make new environments altogether (like Pop! OS) but generally that's way too much work.
You might want to give Plasma a try. Go with Kubuntu or KDE Neon see if you like it.
