Problem: Game resolution is applied over Desktop resolution

(XFCE 18.3 64bits)

My desktop is set at 1280x960 85hz and i run ezQuake (uses SDL) at 640x480 154hz.
Resolution changes but not correctly, it sets 640x480 on the 1280x960.
In pictures 'desktop' is what i see and 'desktopfullview' is the whole screen, if i move mouse outside of what i see it shows the rest of the screen. Same happens for ezQuake but rest of the screen is black.
You can see that desktop pictures resolution is set to 640 but below says 1280.
Can this be an issue with Mint screen manager?
My monitor's native resolution is 1280x1024 but i want to use 1280x960 and the manager is overriding xorg.conf resolution. Only when i change it trough the manager i can make 1280x960 stick, so I'm thinking if the change in the game resolution is related to this.

PS, I'm new to Linux so please keep it simple.
