Been pulling my hair out trying to figure out why Cinnamon Desktop (process called "cinnamon --replace") spikes cpus after sitting idle for a while. This results in full system hiccups when watching videos or doing anything. I honestly think it borks Xorg.
Anyway the answer is that a panel applet called Disk Utilization is the guilty party.
If you have to reset your Desktop every so often (ctrl+alt+esc) this or possibly another panel applet may be the cause.
Remove all panel applets and wait...add them back one at a time to find the culprit.
Disk Utilization panel applet cause 100% cpu spikes
