Weird linux distro

Clear Linux runs on Gnome but has a KDE option, which is installed as a flatpak.

I have no idea what use that could be.

Not sure about the flatpak, the desktop-kde bundle should be native: https://clearlinux.org/software/bundle/desktop-kde

The use is to use KDE instead of GNOME as your desktop environment, of course. ;)

After following their instructions I had KDE running inside gnome :(

Why would you bother? If you want KDE, just install it.
Kernel: 4.15.0-46-generic x86_64 bits
Desktop: Cinnamon 3.8.9
Distro: Linux Mint 19 Tara

Laptop HP-ProBook-470-G2 8Gb RAM SSD
Server AMD Phenom 9650 - GEForce 9400GT 6Gb RAM
+ three other Mint machines

If it's a flatpak that doesn't surprise me, I'm not quite sure a flatpak-"hosted" desktop environment is even possible due to the separation/sandboxing. But did you actually install the desktop-kde bundle?

I haven't tried a KDE desktop on Clear though. Performance-wise I like Clear a lot, but as a desktop distribution it still has a lot of rough edges and the somewhat opaque software distribution model with the bundles has both its advantages and disadvantages.

That's all that was required. I think they're docker containers.

Weird then, sounds like a bug. Maybe removing desktop bundle would help? But no, from when I looked at it somewhat recently they are using docker to build the bundles (or for you to build your own) but they then install natively without a container.

I deleted the VM shortly after installing it and gave it away as a lost cause :)
